I wouldn't be too concerned about missing clothing unless this is on-going. Very few WS (wayward spouses) are going to forget to redress.
Is there some other problems that lead you to believe that there might be something to find out?
Thongs are much like socks, easily lost in the wash or dryer, maybe under YOUR bed, maybe they got stained, etc.
If you answer yes, to the first question...we'll try to help uncover what MIGHT be going on.

I'm sure she did notice. Maybe she thought that you really liked the first pair and gave her another. I would think that if there was something suspicious about the fact that you haven't seen the other, she would have made up something. As I said, these small items do get misplaced. If you're wondering...how about asking her if she knows what happen to the other pair, as you missed seeing them on her...that's why you replaced them.
I can see where you might have some concerns because of her career, but have you found anything else suspicious? I assume she's been doing this for a least some amount of time...what has raised those "red flags" for you?
If the only problem is one pair of missing thongs...ASK!

i do not think they are in the house, and did not get any recognition when i replaced them as a present
Did you hand it to her and say, "honey, I am replacing your misisng thong" or did you just toss them in the drawer and expect her to notice them?
i'm i dealing with an affair or missing clothing.
Why would you think it's an affair?
